The name honors Juan de Fuca, the Greek pilot who reportedly served Spain and was associated with a claimed voyage to a Northwest Passage. Modern historians debate details of that voyage, but the name became established on maps.

The waterway is often confused with the nearby Strait of Georgia, which lies north of the San Juan Islands and connects toward the Inside Passage. Both are important Pacific Northwest waterways.
