The game follows Bayek of Siwa during the final decades of Ptolemaic Egypt. Its main historical period begins when Cleopatra seeks to challenge her brother Ptolemy XIII, while Roman intervention reshapes Egypt's political future. The story therefore sits at a turning point between the Ptolemaic kingdom and Roman power.

Bayek's investigations lead him across Egypt, including Alexandria, Memphis, Cyrene, and the Giza region. The narrative uses real historical figures such as Cleopatra, Julius Caesar, and Pompey, while combining them with fictional characters and the origins of the Hidden Ones.

The date is sometimes confused with 44 BCE, the year Julius Caesar was assassinated, or 31 BCE, the year of the Battle of Actium. Those events belong to the same era but are not the primary starting date of Origins.
